engine operating hours measuring

Hi
I'm using an iEFIS to monitor a Rotax 912iS Sport engine using the CAN Bus communication. I'm finding a difference of 5-6% between the engine operating time measured by the iEFIS and the time measured by engines ECU.
What is the logic in the iEFIS for the time measurement? When does it start counting? when does it stop? is there a way to calibrate it?

any ideas?
